If you look at the image, I have a selected line, going at a 45 degree angle off the extrude. Is there a way that I can cut the extrude at that 45 degree angle?

You already made the sketch.  Why not make the cut?

The problem Im having, is it cuts the wrong side.

I go to extrude cut, and select my sketch, and it cuts opposite side of what I want. Is there a way to flip it around?

Nevermind.. I just tried it again and it worked.

I dont know what I did differently, but it works now.

In the extrude cut command there is a check box for flip side to cut.  That might have been what changed.  I hope this helps next time.
