Will "Content Center" allow you to put your company data into the common parts that is supplied? For example can you put your custom part number in the iProperties of a part that is supplied by Inventor Content Center?

Yes, but it has to be done by the Content Center Administrator.  If you want one off control you can place your parts "As Custom" and have full editable control over the file.  "As Standard" will be from whatever is in the SQL recipe for that component.  The Content Center Administrator will create a Read/Write Library, copy the components you want to it and then modify the SQL instance.
