I am looking at completing a flange design for a 2400mm square flue gas duct in a steel mill. Since it is not a circular flange type I can not use BPVC Section VIII Appendix 2 design criteria. Can any one shed light on if there is a design standard for such flange design?

You need to look at the "RECTANGULAR INDUSTRIAL DUCT
CONSTRUCTION STANDARDS" of Smacna by complying with the pressure range.

Look up A.E.Blach, "Bolted Flanged Connections for Non-Circular Pressure Vessels,"  
There were some Rectangular Flange articles ~20 years back in the ASME Transactions or the PVP booklets
