We are currently implementing a new system using solidworks.

Our standard practise has always been to input the BOM as a follows:
Item No.    QTY    Desc.
1 thru 4    6ea    Panels

Can this be done with Solidworks-based BOM, or will I have to use an excel based BOM?

You can't have more than one item on a single line in a SW BOM.  Each item gets its own line.  It is possible to combine different configurations of the same part file into a single line, but they will all have the same item number, and the qty will be the aggregate total.  "1 thru 4" will not be possible.  So the closest you will be able to come to your current practice is:

Item No  Qty  Desc.
1          24     Panels

This is assuming you can model all four different panels in the same part file.

I don't think you can match your current practice with either type of BOM.

Unfortunately, these parts are not even closely related to each other, other than their description. Also, the parts are generated from an outside program that is beyond my control.

If they are not related to each other, then separate them on the BOM. Most companies I have worked at, if they are listed as:

Item No  Qty  Desc.
1         24  Panels

They are assumed to be all the same.
Configuration management should be #1.

Your current practice sounds like a holdover from either handwritten or hand-typed BOMs as a "time saver".  Now that a proper BOM can be automatically generated, the PTB should consider discontinuing that PPPP.

The content of any cell in the SW BOM can be manually editted, but in doing so you are defeating the 'automation' and parametric ability of SW.

If the SW assy is built correctly, the SW BOM should look like

Item No  Qty  Desc.
   1         6     Panels
   2         6     Panels
   3         6     Panels
   4         6     Panels
