I have a cylinder where I want to counter bore a hole, 0.5"  wide down .375 and then at that point inserts a 1/4-20 thread to the center of the cylinder which has a center hole .251 in diameter.

I set up an offset plane at the .375" mark and scrambled a solution but what's the best way of doing this?

Since you've made a flat-bottomed extrude for your holes why not use the hole wizard for your tapped hole?  Also, 2009 (possibly 2008) supports hole-wizard holes on cylinders.

I would use two HW holes. First the flat-bottomed 'drilled' hole with the Blind option set to .375", then the tapped hole from the flat-bottom with Up to next option.
