I need to bring up an old assembly and drawing files done in SW2003 into SW2008.  Is there any procedure I should do to prevent problems or corrupting the file?

Keep a backup copy of your old files until you got the new ones in order.

As per TheTick make a backup copy of all the files involved first.

Open each component separately, and save it before opening the assemblies.
