I'm hoping someone has a good design procedure for Beam Column Joints.  I've applied the "standard" procedure for BCJs at high ductility from the NZS 3101 code (similar to ACI 318), but want to me more confortable with the design.  I also think I have over designed (ie over confined) the joint since I am working to nominallt ductile loads and not at a high ductility level.

So really the core of my problem is that I have designed a number of joints to the code procedure, but feel that I have lost touch with what is actually happening in the joints. Can't see the forest for the trees...

If someone can point me to a first principles based design example, or perhaps walk me through the thinking behind the use of an alternative method (like strut and tie) I would greatly appreciate it.

I don't think many people have performed studies on behaviors of beam-column joint (I could be wrong) under static loads/forces. Look for papers/discussions on seismic design for concrete structures, you may find helps there.
