Basically there are three ponds. Once the highest ponds reaches it's allowed stage it goes through a drop structure and down a pipe to the next and etc.   
I believe in error occurs in calculation once the pipe gets so steep.  If I have the pipe going at a small
slope it's causes pond staging lower than the greater slope I want to design.  For instance I'll increase the slope gradually and at 9% the ponds stage jumps ~6'! Thoughts?

You may be getting the height of the hydraulic jump. Check to see what slope gives you critical flow.
