I have some structural drawings for a ship.  I'm wondering what it means when the drawings indicate LEAVE LOOSE for the stiffeners on the bulkheads.

It usually means that they are to be site welded - are there flags on the weld symbols?

If by flags, you mean "little triangles" (excuse my ignorance), then yes, there are flags.
:)

OK, so then that portion left "loose" will be welded at a later time during the assembly process.  Pls correct me if I am wrong.

You need to look at the green AISC steel construction book, there is a weld symbol table in there that explains most things. The triangular 'flag' means that it is a site weld.
