I have a base site plan that resides in an xref.  is there a way to use multiple viewports of the xref in the same drawing, but have different layers turned on?

I believe so, try it. Use vplayer command to freeze/thaw layers in various viewport (or layer manager while in viewport).

Yes. Using Layer Properties Manager you can freeze items in the current viewport.  From paperspace you have to double-click inside the viewport and then use the Layer Properties Manager.  The column to freeze layers in the current viewport is way off to the right.  I use this on most of my layout drawings to turn off layers for different sheets.
