I am designing a "Through Plate Girder" - Single Track, Simple Span Bridge for BNSF and they are requiring a built-up bolted bottom flange because it is an Underpass.

I wanted to ask the forum if you know of any design examples (go-by) for the Through Girder Design and the Knee Brace Design (IAW AREMA of course).

Not really a 'go by' but the Structural Steel Designers Handbook has an abbreviated example for that.

Can you ask the BNSF for a copy of their office design policy?  This should provide the guidance they use to detail these connections.  If you don't have access to that, then ask them for some recent through girder bridge plans you can use to guide you through the process.
