i am trying to make a new dwg by

File --> new
I then select drawing and empty with format.

After that I browse for the template that I have been using in the User Formats folder that is under the Folder Navigator.

however that folder is missing from that location.

Does anyone know where the folder, "Folder Navigator" is located?  ie How can I get to that directory in windows not in Pro/E?

I'm not sure I've fully understood your problem.
Anyway, if you cannot find a format file you problem can be that in config.pro file (you can edit by Tool>Options) you have not set the variable "pro_format_dir" which indicates the directory where format files are.
So if you set this variable with your format files directories you should be able to use your formats.

I thought there was a config.pro option "pro_template_dir"  templates would go in there.

There is no "pro_template_dir" in the OPTIONS. Just a bunch of  file-type directories (for parts, assemblies, formats...so on). You must set each of these separately. And make sure your Windows folder/directories have no spaces.
