I am using Wildfire 2.0 and 3.0.I usually have them both open at the same time and I sometimes activate the wrong one.How can I change the background color so that it always opens with that color so I  can always tell the difference?I know there is a .config file somewhere but I cannot seem to find it.

you could set wf2 to pre-wildfire color
don't think it's a config option tho.

view-display settings-system colors... and then scheme

Make your colour scheme, save it in the start up directory.
