I am building a VW VR6 Engine - its a narrow 15 degree V6 with one head subsquently the intake lengths within the head are different lengths.  I have read that it may be possible compensate for the differenet intake lengths using different amounts of duration and lift.  
Is even possible if the firing order is
Long - Long - Long - Short - Short - Short
1      3      5      2       4       6
 
My questions is where would I start if I were to design a camshaft?

I've measured the lengths of the intake ports and have calculated the port speed at max torque from the factory.  Whats the next step?

I'm sure that VW has compensated for any runner length variations within the head (intake ports) by varying the lengths of the intake manifold runners accordingly. As far as having a custom cam ground so that the durations/timings match an un-equal length intake, sure it can be done but why? It'd be far easier to just make a proper intake, and besides an odd-ball cammed engine might tune perfectly at a given speed and load, but everywhere else it'd be crappy, especially at idle. IMHO, it's the wrong approach. If you're going to fab a custom intake, just do it right (which btw is no small feat).
