I am looking for a reference to select a center drill to machine centers into a shaft that is over 2 inches in dia.

All the information I have specify drills for shafts upto 2 inches but not beyond that.
Does anybody have any reference that I can use for drilling centers onto big shafts?

Yup, page 839 in the 27th edition of the handbook.

The centre drill size is an arbitrary thing, typically used for alignment and holding with the headstock during machining operations.

Machinist Handbook all the way!  I agree with the two (2) responses above.
