I have a 50kW 3 Phase 120/240 12 Wire Synchronous hydro generator which I want to install at a site that only has single phase service available from the utility.  

Has anyone done something like this in the past?  Can the machince be de-rated to a safe level and run with only one phase connected?  At what level will the unbalance cause damage to the generator?

Yes,yes.
Properly connected, 2/3 of the original KVA rating. Typically the KW will equal the KVA with an allowable PF of 100%
