This is from the SolidWorks website regarding PDMWorks SP4.  To fix it, you must upgrade to PDMW SP4.2.  Upgrading directly to SW2007 SP0 without first upgrading to PDMW SP4.2 will not circumvent this issue.  You must upgrade to PDMW SP4.2 first, then upgrade to SW2007 SP0.  PDMW SP4.2 is not currently available for x64 download, but SolidWorks has promised to release it shortly.  (The 32-bit OS download is available now.)

Customers retrieving SolidWorks assemblies and drawings “As built” in PDMWorks 2006 SP4 may encounter a problem where the revision of some components is newer than the actual component revision used when originally creating the assembly or drawing. This problem did not exist in earlier versions and Service Packs of PDMWorks 2006. Only customers that have a “Working copy” revision level enabled are affected by this problem. (Please note that the PDMWorks 2006 SP4 download was identical for both SP4.0 and SP4.1 of SolidWorks)

This problem can occur only if a referenced component, such as a part, or assembly, that exists in the vault at a “Working copy” revision level, is next checked in at a non-“Working copy” revision level. This causes the component's referencing documents to reference this newly checked in revision, instead of the ‘As built' revision.

Did you not get the mail then? I got a mail saying that their records indicated I downloaded SP4.1 & pdmworks and that I needed to download the update.
