I'd like to know how to apply
a different initial stress to each material with ansys

What type of analysis are you trying to do?  Be more specific as to what is causing this initial stress.

It's a structural static analysis of a cantilever beam
with the first layer in polysilicon and  the second in  silicon nitride
and I'd like to specify an initial stress for polysilicon and an other for silicon nitride in order to see the deflection of the cantilever with only the initial stress of the two material

Did you try the initial stress command in ANSYS?

Another option is to induce a thermal stress.
