Sorry for all the PDMWorks questions lately.  I have been told its very easy to use software but I'm still trying to figure it out.  Right now it doesn't seem so easy.

I have some assemblies that were built using top down design. They are completed projects with the assembly, part and drawing files all completed. When I use Copy Project in PDMWorks Vault Admin the entire project is copied (with all files) and I use the advanced select/replace feature to change the job # for all the files. All this works as expected but, when I check the new (copied) project out of the vault some of the parts are still refrencing (in context) the original files, not the copied files like they should be. Its not happening on every file but one is too many. I've tried 3 different assemblies and they all have the same issue. Am I doing something wrong?
