I was wondering if anyone knows of a website or just some information on any kind of software that you can draw a structure and then run the program and it will give you the stiffness matrix for that structure. Thanks

If you want the stiffness from point A to point B in matrix form, then you can do that with any program.
Please clarify your question. What is your intent?

If your frame have not many element you can form stiffness matrix by inverse the flexibility matrix by mean of force method , this method you can use any software.Is it what you want?

Try looking at IntuativeFEM - a very nice program to use. It has a nice interface but only basic functionality. However one nice feature is that you can examine the stiffness matricies and it writes them in a user frendly form. Look at the following link:
