I was recommended to replace my old control box (for submersible pump) which was capacitor start/induction run with capacitor start/capacitor run one.  Will somebody please explain to me the pro and con on both winding.

There is very little difference between the two, other than they usually go to CSCR when HP gets above 1-1/2, and CSIR at 1HP and under. Both have similar starting torque curves. The CSCR has slightly better efficiency, but hardly worth the cost of replacing a perfectly good motor. If, on the other hand, your old motor burned out and you have to replace it anyway, by all means do it with a CSCR.

For submersible pump motors the voltage drop in the power supplying cables must be kept to a minimum. For that reason a "Capacitor start - Capacitor run motor" is very convenient due to the improved Power Factor and resultant reduction in line current.
