Sub assembly mates

I have a subassembly consiting of a housing with a shaft in it. All parts are constrained except the shaft is free to rotate.

When I attach the subassembly to the machine I attempt to mate it with features on the housing. However, the mates constrain the entire subassembly instead of the housing and the shaft cannot be rotated.

Could not find anything in options or in help to fix this. All I can think of now is to breakup the subassembly into its components.

Thanks for suggestions.

Right click the sub assy in the tree and go to Component Properties, toggle to "Flexible"
