Is there a paper discussing the best human powered (pedal) generator to motor efficiency combination?

Welcome to the Eng-Tips forum, djsmisc.
One of the tools available to you here is the "Search Posts (Keyword)" search option in the little drop-down box above. Subjects such as this have often been discussed before, the trick is to try different ways of searching for it. I happened to remember that a similar subject came up some time ago. Click on this link below and you will be taken to that old thread. Look at the link at the end of the thread posted by IRStuff. It is not specific to your question, but there is a reference list of around 50 other related papers shown at the end of it that might prove useful.

Can you explain the application a little better.

It sounds like you want to start with mechanical power (pedaling), convert to electrical power (generator action), and convert back to mechanical power (motor action).  In general (if you don't need to store the energy), you will get higher efficiency without the conversion to electrical... use gears or belt as necessary to match your torque or speed requirements.
