I have always worked with fans/cyclones in a way that I had to close dumper when starting a fan. Now I've got small fan with variable speed motor so I am thinking that this time I would just have to increase the speed slowly as pressure drop (this time I am using bag filters instead of cyclones) profile establishes in the system. No need to worry about motor amperage going through the roof. Is this correct?

Axial fans should always be started with full open discharge as the power consumption at dead head is more for axial fans.
Radial fans behave in a manner as you observed and their power consumption is lower at shut off condition. You can specifiy ramp up time for the fan speed, depending upon your requirement, and this works well without any problem.
