Article 760.61 of the NEC states the type of cable that can be used is FPLP, FPLR, or FPL depending on if it is plenum, riser, or general purpose cable.  Does the code allow you to use other types of cable other than the approved substitutes if it is in conduit?  I thought I've seen THHN wiring on speaker circuits before.  Also, how come Article 725 allow you to use CL3R as a substitute wire type for CMR but Art. 760 does not appear to allow CL3R as a substitute for CMR?

THHN/THWN in metal conduit is very much acceptable, in fact its most preferable and better than listed cables you mention and you do not have to worry about listing of cable types. Although it is also the most expensive method. Cable types you mention are for exposed cables or those not concealed in conduits.

I dont know much about substitutes, but you seem to have read the code. Make sure you do not confuse cables for communication (telephone/data) etc. with fire alarm.
