Anyone have problems with PDMWorks not uploading all the latest changes to assys.  We have upper assemblies we are uploading we check the box for selected item, and all children and we uncheck the do not load if item is a link. We then select all and upload, we get no messages that would indicate we were not able to upload all sub assys and parts.  What are the limitations to uploading assemblies with subs how deep is PDMWorks set up to go?  I just documented an instance this A.M. where a part in an assy was thought to be uploaded and then down loaded on another machine and one part did not contain the correct config.

We are checking in latest versions and doing a select all.  It seems if we try and check in anything with one or more nested sub assemblies we are not always checking in everything we think we are.  Is there a level or number of sub assys deep that is the limit PDMWorks will check in.  We are having to go to lowest point and check in every sub and parts.

You maybe are doing this already. You must have ownership of every file you want to check-in.
I tell my people not to check out an assembly by taking ownership of all children. Only take ownership of what you are going to change. Then when you check in that assembly, those parts that have ownership will be checked and ready to be checked in.
    I see no reason to raise the version level of a part that does not change.

Some thoughts:

-check the "References" dialog when you go to check the upper level assembly in.  If one itemis being displayed with a blue icon that means that the assembly or part cannot be found, hence it won't be checked in.  Items in grey text cannot be checked in (i.e. external references)
-also check that you are checking all assemblies and parts in to the correct project.  If you try to check a part in to a project to which you don't have access, while checking in an assembly, PDMWorks won't give you an error but the file won't be checked in

Which version of PDMWorks are you using?  As I recall, in PDMW2004, the necessary references did not come along for the ride by default, but in PDMW2005, they do.
