I have an application where I am going to be using a 12VDC generator to power a single board computer.  I am concerned about voltage spikes from the generator interfering with my device.  What are some good yet affordable methods of protection?

Well, what are the power input specs for your computer board?  does you computer board works from a 12v source, or do you have to make your own power supply for the various voltages needed on the board?

Normally a "Pi" filter made of C,L,C will do, you may find similar filters in light dimmers and almost any power supply today, the problem is generators have un regulated output and you must have an electronic regulator to limit voltage variations.
Remember to scale the coil to handle the current you need
