Is there a way in pro to sweep a feature to create a cut in another feature (i.e. simulate a machine cut using a cutting tool)?

You can try the CUTOUT function. Should work for you.

Assembly > feature > create > Cut - then your solid options would be extrude, revolve, sweep, blend, use quilt, and advanced.  This might be a little different in WF2 verses 2001
