i have two parts that compliment each other, in that one of them is in a sence the area missing from the other.  If I was creating a part i could use the combine feature to subtract one area from the other.  In the assembly however i am having difficulty doing this since it is two distinct parts.    Any ideas?

In SW04 & up, you could use the multi-body feature. Insert one part into another part, position the inserted part where needed, then use the combine-subtract function.
